Get a Sharpie pen and number or initial the cap.. obviously write the code in your brew journal.
The problem is I've got no bloody caps to write on! I just got in a big grain order which I could've added caps to, now I need to fork out for postage for caps alone.
 
I ended up buying 1000. I can't remember how much, but it was cheap per cap and I don't think I'm going to run out in a while.

I re-use crown caps. Of course you have to have a bottle opener that doesn't dent or bend the cap when you use it.
At bottling time I just put them in a jug of boiling water to sanitise them, then pop them on the bottles and use a bottle capper just to pinch them a bit tighter. It's a different feel to using new caps but they work ok.
