In the past, whole hop cones have filtered trub from the boiler as they've settled at the bottom. Having used pellets in bags, that can't happen now. Any suggestions on how to minimise it passing into the fermenter?

After cooling I leave my kettle to settle while I clean my wort chiller,give my fv a last swill round with sanitiser,set it to drain and generally tidy up. When I start transfer I only just crack the tap to start a very low flow,this establishes a couple of holes in the trub over the bazooka. I then wait until the fv is drained,increasing the flow as required until it stops. Be sure to watch carefully as the last drainings can drag trub. I get very little carry over doing this.
 
I line a sieve with sanitised fine voile material and pour through that into the FV. It usually removes a lot of brown gunk.

Sorry, thought it was for preventing migration of the trub from the FV!

For the Boiler I just whirlpool, let it settle and then take it off slowly to leave about 1cm of wort in the boiler!
 
I plan to always use at least some whole hope in the boil or hop stand. Usually the late hops as I tend to use more of them than the bittering charge.
Then I crack open the tap (there's a Bazooka strainer at the other end) and let the wort splash onto the handle of a plastic paddle laid across the rim of the collection vessel (FV). So much for aeration! When the flow falls to a trickle, I use one of these:

... discarding one of the perforated pans. I use the paddle to spoon the hops into the perforated pan to form a filter bed and then pour the remaining wort through the hops and let it settle in the lower pan. Finally, I'll use the paddle to press the last of the juice out of the hops. I don't waste a drop (as you'd expect of a grumpy and tight-fisted Yorkshireman). I tried whirlpooling twice and gave it up as insanity on wheels! Maybe I missed something in the technique.

Do I then take the hop cake and suck the last drops out?
No.
They go on the compost.

I forgot to say that the last runnings are far from crystal clear and a small quantity of the trub goes into the beer. So what? The yeast needs some of it as a nitrogen source.

I do the same. Sanitised colander across the top of the fv, a fine piece of net curtain rinsed in sanitiser lining it. I can then use the net curtain to squeeze the last drops out of the trub at the end. The wort in the fv is always really clear. I feel that the wort running through the colander and splashing into the fv helps aeration as well.
 
I transfer it all over ending up with a lot of trub. This was less than ideal without the wort chiller (got cloudy beer) but using that chiller seems to dramatically increase the clarity of both the wort and final beer. It almost seems to clear pre fermentation so I end up with crystal clear beer on a trub layer.
